It was due to kabuto's modification. Kabuto was able to bring him back with his young body, but with most of the powers he had adquired through life. Rinnegan included.

Madara acquired the rinnegan at the time of his natural death, the time when he was supposed to die, but he still lived so he implanted them in Nagato.
