Before switching to team seven being ready to face Madara, Kishi made sure to let us know what happened to the clone.

Madara lost his other clones because of BZ's jutsu.

The other one was sealed in Naruto's jutsu, so it was shielded from BZ jutsu.

It might have escaped since Naruto lost the focus on the sealing because of the fighting and shock from lava.

A clone is immune to physical attacks so the lava is not a problem.

The clones also have great speed feats, being able to blitz tailed beasts, so it can save all of them in a second.

If he used Obito and made this world to an end, then why do think someone as him saving Team 7 while Kaguya changed the battleground, or probably teleported them since she could manipulate the world with just one power.

One clone doesn't have enough power to troll a woman who relies on a God scale power. When something actually vanish, you can't really bring it back unless the user is still alive.
