So...the most powerful eyes in the world are just left there? Important plot point or oversight?

Perhaps Kaguya's body take over was forbidden happenstance and nature defying like using the Sharingan to the abuse of Izanami and Izanagi.

Nah, Izanami’s And Izanagi’s effects the sharingan by completely fading the designs of the doujutsu. As seen here:

I just take it as he switched his Rinnegan back to the sharingan since he didn’t have enough chakra to maintain the Rinnegan nor EMS.

Madara hs died many times in the series. After his first death, tobirama did some extensive research on and experiments with madara’ body(stated by Tobirama I myself after being wing brought back by orochimaru edo tensei). In regards to to his final death Not only his main body but also the severed half cut off by Sasuke that hagoromo later used to revive himself(meaning it was powerful), both their locations are still a mystery. I personally think orochimaru took it. Which could explain why mitsuki resembles the ohtsutsuki that much. Plus it would explain his great potential and connection to the moon and all the other mysterious aspects of his character especially in regards to his sun boruto.

From what I know, the rinnegan cannot recede back or be deactivated. Well the real rinnegan eyes not the fake Edo tensei ones.
Just like Alive Madara, Hagoromoo and Sasuke couldn’t deactivate their rinnegans so that’s why Madara didn’t have a mangekyo sharingan.

Maybe Kaguya did make those same effects as izanagi/izanami
