Kaguya made Madara explode because she sneaked shotted him and absorbed chakra from everyone caught in Infinite Tsukuyomi. The people which madara himself caught in Tsukuyomi. Kaguya would never go face to face with a god like Godara. She'll either back stab him or hide in her s/t barrier like she's doing right now against Naruto who is inferior to Godara. Goes to show you how much of a god kaguya is right? She couldn't even face Naruto and sasuke together, unlike madara who did effortlessly when he got both his Rinnegan.
