I just re-read Naruto chapter 559 after seeing people argue about it for a while, and it finally hit me. I kinda suck at explaining myself so I'm sorry if some parts don't make any sense. I'm about 99% sure that this is true so if you don't want it to be spoiled, do not read it. I don't know if anybody else has ever made a threat about this so don't go bitching on me if you have seen this before but yeah, here it is:
Okay so in this chapter, Kabuto uses Edo Tensei to resurrect Uchiha Madara & the first thing Madara says is ''So it finally happened... It would appear that little brat Nagato managed to grow..." Notice how he wasn't even fazed by the fact that he was resurrected? It would seem that he was actually expecting it, right? It was only after the 2nd tsuchikage told him that it was edo tensei that he was actually shocked.
What's wrong Madara-kun? It wasn't what you expected, was it.. So what did you expect?
He was expecting Nagato to resurrect him, that's what.
Now I know what you're thinking, "Why the hell would Nagato do that?" "How does Madara even know Nagato?" "How does he know he has the rinnegan?" "Why does he think Nagato will use edo tensei on him?" etc, etc.
This actually explains why the first thing he said was about Nagato and his growth. While he was alive, Madara knew about Nagato and his rinnegan aswell as the rinne tensei resurrecting technique. It's normal that he knows of this technique since he gained the rinnegan before his death.
Madara was the only person to have ever gotten the rinnegan(other than the SO6P..) and this is a fact. The list is first narrowed down by the fact that only shinobi with the sharingan can get it, and then even more because the rinnegan is the evolution of the Eternal Mangekyou sharingan and as we all know, Uchiha Madara was the only known person to have ever gained it.
So now that we've made it clear why Madara was the only person with the rinnegan, we're gonna move on to the next thing you might be wondering. "Why does Nagato have Madara's eyes?" (Yes, I'm saying he has Madara's eyes.)
When Konan fought Tobi, Tobi said he was the one who gave Nagato the rinnegan and implanted the idea of peace in Yahiko's mind. Everyone who's up to date with the manga knows this, but why did he do it?
In one chapter, Tobi mentions that he planned on using Nagato's rinne tensei for himself. I would post a link or a picture but I can't remember which chapter it was and I'm not about to go searching for it through the whole series lol. Eversince I read it, I've wondered why Tobi would need it. I always thought that it might just be precautions in case he died. But now that I got this idea, I realized that Tobi was planning to use it to resurrect the real Uchiha Madara.
Do you see the connection now? Tobi gave Nagato Madara's eyes so that in the future when Nagato was all grown up and able to use it's abilities, he would resurrect Madara. And Madara knew about this plan, which is why he wasn't surprised when Kabuto resurrected him. Which makes it clear that Tobi and Madara indeed knew each other long ago... :OOO
Basically, my theory is that Tobi & Madara made a whole plan while they were both alive, and pretty much everything that has been happening in the Narutoverse has been their doing. Here is another picture from chapter 560 which pretty much proves my point.

THERE YOU HAVE IT. THIS PROVES THAT MADARA AND TOBI DID MAKE A PLAN BEFORE MADARA'S DEATH IN WHICH TOBI IMPLANTED MADARA'S EYES INTO NAGATO SO THAT HE WOULD GROW, LEARN HOW TO USE RINNE TENSEI, AND RESURRECT UCHIHA MADARA SO THEY COULD FINALIZE THEIR PLAN.
I'm also pretty sure that Tobi somehow convinced Nagato that resurrecting Madara would bring peace to the world, making Nagato agree to doing it. Afterall, Tobi kept mentioning how Konan & Nagato had ''betrayed'' him..
The Uzumaki clan in Amegakure..? Yeah, I didn't think so either. It's pretty evident that Tobi took Nagato from an Uzumaki family, implanted Madara's rinnegan and gave him to a family in Amegakure. Why Amegakure? The war would probably make him want peace and this was apparently needed for their plan. Why Nagato? Because Uzumakis have huge amounts of chakra, which would be needed for him to use the rinnegan effectively.
I don't really know who Tobi is though. I have a few ideas about it but none are solid enough to be called theories. These are my main ones:
29.9% - Uchiha Izuna. (Could someone really die from just having their eyes gauged out?)
70% - Random character we have never met before.
0.1% - The elder son of the SO6P.
Small side note: Seems like Kabuto also knows about their plans and is willing to help them out.. Or something like that.
I think that's all I wanted to say.. I probably missed 183283974 things and I'm sorry if anything was unclear. And if you disagree with any part of this don't be afraid to say so. If you have any proof against it then I would actually be glad to hear about it
