The black rod is Madara's will, so I assume that by stabbing Hashirama with it he will gain control over his body. Similar to how Pain was able to paralyze Naruto when he was pinned down, but in this case it would be a lot more powerful.

Seems so, but I'm willing to bet that Madara can channel Hashirama's powers through the chakra rod to suppress Obito's chakra. I'm personally not convinced that Madara's will is greater than Hashirama's.
