As soon as the Shinju told him to absorb it, he probably should have realized something was up. Madara was being pretty frivolous with a lot of powers that he didn't understand... but we're talking about a guy whose master plan was to give his eyes to a random kid and then brainwash another random kid into convincing the first kid to use those eyes to revive him (Madara). So yeah, Madara is used to saying "**** it, why not" when it comes to godly jutsu.

I agree with this, but I believe it was indirect and he wasn't aware of it. It wasn't until Kaguya spoke to him through the tree did she reveal herself. But at that point in time, it was too late and he had to listen. He could have also been underestimating the likelihood of being taken over. Either way, I made a theory about the exact possibility of Madara being influenced by Kaguya's chakra for years:

Madara being slowly manipulated over the years. Not controlled and not manipulated significantly enough that he noticed the change. Its just a theory about the Gedo mazo/ god tree/ Kaguya chakra slowly altering his state of being over a long period of time.
