Technically, Naruto was able to respond to all of Pain's attacks... he was defeated by the unavoidable Deva Path abilities (can't dodge Bansho Tenin with speed), and then was taken out of SM while immobile. Still doesn't disprove the OP's point about Senjutsu reflexes being a strong counter to S/T Blitz.

However, 6-Tails Naruto had the raw power to counter Deva Path's abilities, and RSM Naruto has that raw power on top of superior Senjutsu speed/reflexes. So RSM Naruto isn't so easily taken down by most Rinnegan techniques. That's probably part of the reason that Sasuke decided to match Naruto's power with his own massive chakra avatar using the Bijuu chakra and Susano'o.

Kaguya's speed and attack speed clearly not instant. Not comparable.

They were actually paralyzed by fear there. They both noticed her, and didn't even try to react. It wasn't so much Kaguya's speed, but rather her presence, that kept them from jumping away.

It's "One-Time Villain Paralysis (No Jutsu)". Every villain gets one opportunity to do whatever they want while the heroes stand completely still, saying "I Can't Move" or "(S)He's Immobilised Me". They invariably waste it on a warning shot, or monologuing.

It's similar in nature to "Early Villain Power Invisibility", where a villains powers always happen conveniently offscreen for the first 10 minutes of their presence.
