Of course people will say that he came back blind because he removed his eyes before his death. But that doesn't explain why his spare sharinngan is missing.
I surmise that Madara has to go through three stages. One with the sages eyes, one with the sages body, and one with both.
First, before death and as an edo, he had the Sage's eyes: the Rinnegan.
Second, now he's reborn has having the Sage's body. It only fitting that the eyes aren't there.
Finally, when he merges the two, he would fully complete the merging of the bloodlines and become the next Hagaromo.
As to why this ritual occurs? I don't know. Maybe it's too taxing for an individual to posses both the eyes(Rinnegan) and the body(Madara's current body). Maybe he needs to be accostomed to having one at a time so that he can adjust to getting both.
