You are correct that it died with Rin and it was revived; however, it was then sealed into Yagura. You are also correct in the bloody mist period starting during Yagura's reign, but I fail to see what relevance this has. Please reread the manga. You will clearly see that Obito was recognized by Kisame as the one manipulating Yagura

Show me proof please. However, even if you are right, I still do not understanding why bloody mist has to do with the person controlling Yagura. He could have instituted it on his own prior to being manipulated. Just because he seemed nice to Naruto doesn't mean he didn't make some ruthless decisions in the past. Look at Orochimaru for example. He seems pretty nice right now. All I know is from Kisame's interaction with Obito, it seems pretty clear he was controlling Yagura at some point.
