This theory will cover the fact that Madara is coming close to becoming the new SO6P, and will be able to harness all the jutsu that SO6P himself could use.
As we all know, the SO6P's sons were born with his power. One with his body, and the other with his eyes.
The Sage's older son created the Uchiha, who posses the Sharingan. As we all know, once a sharingan has reached EMS, it then has
The Sage's younger son created the Senju. The youngest son inherited the SO6P's life force and physical energy. Hashirama, a direct descendant of the younger son, posseses Wood Style and the younger son's body. Because he is a direct descendant, he holds great power and took over as head of the clan. If Hashirama has Wood Ninjutsu and is a direct descendant of the younger son, we can conclude that the younge son also had Wood Ninjutsu. Meaning that he could also absorb chakra.
The Uzamki clan, cousins of the Senju, also have the body of the Sage. Although, it seems that aspect of the younger son was stronger in the clan than in the Senju. The reason I say this is becasue the Uzamakis were known for living long lives, while in the Senju, Hashirama was the only one in his days suspected to have this aspect. Hashirama married an Uzamaki, Mito, and made her Kurama's jinchuuriki, as she was the ideal choice. It became only natural for Uzamakis to become Kurama's jinchuuriki.
Madara mentioned to opposing forces working together. He admits that he interprated it has the Uchiha and Senju bloodline as one.
With the two bloodlines working as one, the person can achieve the true power of the SO6P. Although Madara still had Hashi's Wood Release, he still needed Senjutsu chakra to achieve his goal, becoming the new SO6P. By collecting the necessary Senju chakra, he now the body and eyes of the SO6P. With just the body and life force of the younger brother, he's able to absorb chakra from all of his limbs, and survived attacks from all of the Bijuu.
The reason he was able to replace his arm with Zetsu's is because Zetsu is made of Senju chakra. Madara now has the body of the Sage, replacing his arm with an arm from a body that was made with from Senju chakra is only logical.
Obito was Madara's descendant.
Because of his ancestory and Senjutsu chakra from Zetsu, he was able to maintain the power of one Rinnegan, but not two. Madara could only awaken the Rinnegan shortly after his death. In other words, after he absorbed Hashirama's chakra. Madara's body and power grew accustomed to the power of the Sharingan's different transformations, whilst Obito's body was hastely prepared with a Zetsu clone. Obito only awakened the Mangekyō Sharingan. Thanks to the white Zetsu, he was able to live the night he awaken it. He was subconsciously using Kamui the entire time, and his face was covered with blood from overuse of it.
Because Obito had a hastely made body of the sage, he could only handle one Rinnegan. Even when he became the Juubi's Jinchuriki he still only had the body of the Juubi. He didn't use any of the ninjutsu that Madaera is using with the Rinnegan. Obito never used any of the Tinnegan's ninjutsu becasue he couldn't. Only the Senju or Uzimaki can maintain it's power. If your not either, you would need a large amount of Senju chakra. Zetsu doesn't have all the Senju chakra needed, so the rinnegan's ninjutsu was out of the question for Obito.

Madara can now utilize the Senju and Uchiha's true power that can only be reached after they've come together in a single body. Right now, he only has the power of base SO6P, but after obsorbing the Juubi, he will be the same level of Juubi SO6P. He will be even stronger than Juubi Obito, who only had the Sage's dody and not ninjutsu.
