Indra did reincarnate into Madara, however, they don't have the same chakra color. So Madara possibly only inherit part of his power, not his full power. Sasuke on the other hand, has Indra's full power. Hence, their chakra are the same color.

Furthermore, Madara always lost to Hashirama while they were both reincarnations. Sasuke kept beating Naruto. This means Sasuke is the true inheritor of the elder son of Hagoromo. Madara was just a body used for testing.

Let's just put it into simple words... Indra is PS2, Ashura is Xbox. Indra has more abilities, while Ashura has more raw power. When they reincarnated, Indra became PS3 Madara, while Ashura became Xbox 360 Hashirama, who was better. Indra then reincarnated into PS4 Sasuke, Ashura into Xbox One Naruto. PS4 > Xbox One.
