IMO the clues were there all along I even predicted before that he possibly had a connection to rin being set up for death in hopes of getting obito to join. I have some beliefs as to why I believed this is the first place:

#1. How would zetsu know how rin and kakashi looked when obito was talking about them in his sleep and they had just laughed at him saying who are those people so that alone made me question how they knew they were introuble wen they supposedly never seen them before.

#2. Madara was a genius and knew how to make people work for him and manipulate people how else would obito be soo good at convincing People to join him you have to learn from the best Lawd Madara lol. So he could've easily set her up for death. Also he wasn't surprised that obito came back to learn more about the infinite tsukuyomi after rin died in fact he even said he'd come back and want to learn more about this dream and get in on it so he hinted his return from the get go almost as if he knew obito had to go out and see this so wen he came back he'd be convinced.

#3. Zetsu helped out obito go and see for himself what was going on outside but come on in retrospect do u honestly think zetsu would ever just help obito like that disobeying madara no of course not he put them up to it and allowed them to do it to show obito rins death in hopes of dragging him in cause earlier he said obito could never leave that place and zetsus agreed also .....soo why all of a sudden help him leave and go save his friends unless they knew she was Gunna die and they wanted to make sure he saw.

What do you guys think this Is just my theory ? :)

Madara is a genius for setting all that up right before he died
that's why I respect him as a villian cuz in the end of the day this plan was originally his and he stuck to it and made sure he'd get his pawns set so wen he died it still get carried out and be ready by the time he got resurrected.

This was theorized by like 95% of the base.

See that's where you're wrong. The fact is none of Madara's plan went as it was supposed to, and it was dumb luck and alliance stupidity that gave him the chance.
