Hey, how can Madara Uchiha control Pain, even with his Mangekyo Sharingan? I mean, Pain has the Rinnegan, which is the most powerful dojutsu.

Well , imo Madara never controlled Pein.
Nagato had his own dream that he tried to accomplish.
They just shared common interests so they worked together.
Remember , Nagato didnt collected Bijuu's in order to achieve Madaras Eye-moon plan , he had his own plans for future that does not include Madara at all
