Madara couldn't counter Lee cuz of Juubi, Madara and Obito had Hashirama's DNA to control Juubi, and both of them couldn't use their powers.

Thats like saying: Milfune only beat hanzo because he didnt let him use Ninjutsu. Hanzo should have won.

THe fact is, 4th Gate has shown better strength than Kyuubi Chakra Mode, Let alone One Tailed Cloak. Better speed too. Therefore, in a fair fight, Lee speedblitzes madara before he can react.
