Madara´s shinju

When he gained 3 eye Madara was able to manipulate roots of Shinju (despite Shinju was absorbed into him) to trap those under effect of IT.

My question is can Madara with 3 eye use those roots to absorb chakra in same way Obito´s tree did ?

Yes. Shin Jukai Kotan is the manipulation of the Shinju's roots themselves.
