At first, Obito might of been following madaras plan. Sort of obvious that he just went along doing things his way and honestly not caring about Madara since his official introduction in the series. He was not a tool for long.

All we know is that Black Zetsu is formed out of Madara's will, but whether that means he has to follow everything Madara wants is unclear.
Even more so, we don't know what was up with the Black Zetsu part of Obito. But, since Madara attempted to forcefully use it to force Obito into Rinne Tensei, we can conclude he normally doesn't have control over Obito.
