The tree is the final form of Juubi. It was already out. Obito had the final form when he tried using Kamui. Madara didn't. It lay outside its body. It's never explained in the manga how the final form remained separate from the Mezo. What Madara absorbed was the Mezo, which is the most base form of Juubi.

when madara used kamui he had the tree and the juubi inside him everything. i dont know why obito wasn't able to do it.

in fact it was kaguya/juubi inside of madara that told him to absorb the tree. he had whole juubi inside him
