Let me spend few words about Pain

I premise that Nagato is not my favorite character. At all.
Anyway, I think he's been an unique opponent for Naruto and Konoha.
Let's think a bit about it: when Naruto fought Madara, he was certain. When he fought Orochimaru, he was certain. When he fought Toneri, Zabuza, Kakuzu and the others, he was certain. Even when he fought Sasuke, he was completely certain he was doing the right thing, sure that he was the only chance for the world to improve and become a better place, absolutely secure that not only he was fighting to save his friends and all the people, but even that his enemy had a hidden pure heart which needed to be shown.
But, can we say the same things about the fight between Naruto and the Six Paths of Pain? Actually not. We have to admit that Pain was the one who really shocked Naruto not only in terms of physical damage, but also in terms of morality.
The thing that undermined Naruto was the morality on the which base he acted that way, his distorted sense of justice of a deluded, ex good guy.
Not only, he utterly destroyed Naruto emotionally. Nagato killed Jiraiya, Kakashi, Fukasaku, blew up Konoha and almost murdered Hinata. At that point, Naruto was not fighting for his usual sense of kindness and justice, but just for revenge.
After he was caught in Chibaku Tensei, Naruto despaired. He couldn't anymore distinguish between right or wrong, true or false. He was accepting to surrender to the Nine Tails and completely free its mindless fury. Just in order to defeat the one who made him suffer that much.
Think about it, whoever else did throw Narut into such a confusion and despair?

Obito. Literally almost every bad thing Naruto (Sasuke aswell) had to went through is because of Obito's evil deeds.

I also have a few words about Pain !

Pain is a word that most of us hate even to experience in life. It is a fundamental element that we feel,
When we get hurt physically or mentally. In a very small age, it is common to fall down and cry because of a slightly pain. The more we experience it the more we grow stronger in future. Physical pain is what we feel outside, It is temporary and we learn from it, The one in the inside called Mental pain can last for even a whole year and even keep us thinking. In a young age, We experience it in life such as relationship with your girlfriend, Friends, Family or even local people.
Whenever someone hurts you, you become vicious even if the person tries to help you. Lots of people try to neglect this feeling by simply being apathy. It sounds odd to do it but there are few human beings that actually do it, Whoever knows a person like that calls him crazy without knowing his past. Pain leads certain people to reach their goals because of the hard life they went through. While youngsters complain about how their relationship is conducted pretty bad, Adults take their time thinking on how to invest their money on their children. For adults it's a huge pain, when their kids fail it shows them no hope to continue spending and it makes them get disappointed all caused by pain.
Pain is an everlasting feeling we won't be able to change even if we feel like, it will haunt us for the good or for the bad.
In my opinion, I recommend you learn from it anytime in all sorts of ways in relationship, work, outside anywhere. The only way you defeat it is by getting stronger every day, a lot of people feel pain and give up easily without trying to get over it except talking. It seems to be unhuman to accomplish it but it is the truth if you become stronger you will gain more advantages in the future so do not take everything to heart just learn from it.

Had Hinata not been by Naruto's side during that time, the latter'd get TNJ'd.

Yup without hinata with him at that point war will be over once naruto give up


That's why I've been wise to not name Obito among my examples of opponents of Naruto ;)
Anyway whew, I don't really think Naruto would have given up at that point (he would have remembered his ninja way, thing that he eventually did).
Hinata just needed to slap him, Minato took two hours to talk to him, even if they weren't only talking about Nagato. Also, when Naruto defeated Obito, he proceeded systematically with his talk no jutsu, the same didn't happen after he defeated Pain: Naruto clearly stated, several times, that he couldn't forgive him. When talking with Obito, Naruto even invited him to join Konoha and become a ninja of the Leaf. Did such a thing, or similar, happened with Nagato? Absolutely not, Naruto stated that Nagato was a leader, and because of this, he was responsible for every bad thing done by Akatsuki. If Nagato didn't suicide by using Rinne Tensei, Naruto would very probably have torn him and Konan into pieces

of course Naruto would emotionally be thrown for a loop against Pain, because the both of them were Jiraiya's pupil at some point. Naruto had a closer association to Pain than he did with Madara, Orochimaru, and others, so there was more Pain could personally use against Naruto than those other guys. It's pretty much why Obito was able to do the same to Naruto in the war. It's like making Vader out to be significantly special because he was able to emotionally confuse Luke at first as opposed to not being confused against Boba Fett or a stormtrooper.
