Would his body then be capable of Genjutsu/Ninjutsu, as his body was not perma sealed off of chakra (especially since he can open gates which releases chakra still)

So like if Ino per example would take his body over, or some other filler episode where his mind gets replaced by another mind... (And they then trained Lee's body to the extent of learning such)...

i dont think so, because it is his body that can't use those not his mind
he can do chakra manipulation e.g. water walking just his body does not let him use it to the extent of nin & genjutsu

I have never understood why Lee couldn't produce super strength based attacks like Sakura. Lee can still manipulate chakra. All he has to do is build it and release it suddenly as he strikes. His kicks would then become bombs at high speeds.
