Reasons why:
1) It's good story. Plain and simple, Juubi being complete makes more drama. For that he needs all of Kurama.
2) S06P said so. He predicted to the TB that one day they would all be reunited and no longer be independent existences
3) It's obvious all the TB will cease to exist at the end of the series, as weapons of war they have no place in a world of peace
4) Madara owned Kurama at full strength. With half his chakra gone, Kurama is absolutely nothing compared to Edo Madara.
5) Yamato, Kakashi, Nagatoand even Kurama himself have all been on record saying Naruto's true power isn't the Nine-Tails, it's his determination and belief in himself. It's resisting the kyuubi and later making friends with it. Even after the 9 tails is extracted and he loses BM and KM for good (which will happen) he will still be powerful. Naruto will learn to rely on his own power.
I predict that Madara will probably extract the 9 tails using Juubi's energy. It won't require genjutsu at all. Notice how Madara hasn't attacked for over 10 chapters now? Why is that?
He's planning something It's written all over his face. He's letting the chump Obito buy him time and think he's "in control" (lol, childish idiot) by teaching them despair. The truth is that Madara is out for himself. He killed Rin, he planned the Uchiha rebellion, he manipulated Obito and he doesn't give a crap at all about Moon Eye plan or Obito's little Michael Jackson world. Do we really think the guy that defied Edo Tensei, summons meteors, statues from the moon and can beat Naruto down with one hand is going to lose to some chump man-child behind a mask like Obito?
Sorry guys, don't think so. Going to call various predictions now:
-Sasuke isn't coming to the main battle
-Madara survives the Juubi arc, Obito dies a wretched death as a villain. Zero redemption. Neji and crew stay dead
-Kurama is extracted and dies for good, probably to save Naruto's life
-Shikaku's plan only partially succeeds, in other words it prevents the end of humanity but Madara is not defeated
-Sasuke goes to Konoha and kills the elders and Konohomaru
