Alright, my theory is that some time in the Sage's life, he placed his chakra inside Kurama. Most probably close to his death.
I believe that the Sage foresaw a great disaster, and made future plans for it since age wouldn't allow him to be there to stop it. So, he placed his chakra inside Kurama, much similar to how Minato and Kushina placed their chakra inside Naruto.
Some time in the Tobi vs Naruto fight, the Sage is most likely going to appear inside Naruto's consience, maybe when the Gedo manages to absorb Kurama, and the Sage interrupts it like how when the frogs tried to merge with Naruto, Kurama's chakra intervened.
It explains how when Naruto obtained the Kurama's chakra from him, he used a jutsu that was, according to Kurama, one of the Sage's jutsu, or resembled the Sage in some way. The better Naruto gets at controlling Kurama's chakra, he seems to get more odd markings all over his body when he uses the Nine-Tails chakra.
None of the other tailed beast have any markings when they assume their forms, not Bee, not any of the five tailed beasts Tobi is controlling. This just seems to be unique to Naruto, and him alone. But in fact it's Kurama, his chakra that is making Naruto so unique. Naruto isn't related to the Sage, or a reincarnation of him, but instead is the legacy of the Sage, through Kurama itself.
When Naruto met all of the tailed beasts, they we're all saying something like "This is the boy the Sage was talking about" Maybe it's the jinchuuriki Kurama has been waiting for, the destined child that would stop the oncoming disaster.
The tomoe-necklace Naruto has around his neck when he assumes nine-tails form is the exact necklace that the Sage is wearing, so the chakra defiantly has something to do with Naruto's newfound look.
What i'm saying is, Naruto is not a reincarnation of the Sage, or has anything to do with him other then his Uzumaki bloodline, which connects to him distantly. Kurama is the thing making Naruto's transformation so unique. And once Naruto masters Kurama's power, he will unlock the power of the Sage.
