First theory is that since korra destroyed vatuu back in season 2, vatuu has been reborn inside korra and plays a part in the manifestation of the evil dark korra thing.

My other theory is that republic city is built atop a lion turtle. So yeah... what do you guys think?

The first theory seems pretty god actually since they themselves said that Vaatu cannot exists without Raava, so that would actually make sense, about the other part, im not sure, but it seems plausible.

First theory seems logical. But the second one is somewhat impossible. Because there are skyscrapers in republic city that need deep foundation and they will probably figure out it's a shell not rock while they are diging.
