The problem with Pain is that his abilities are all divided so each path has a distinct weakness. It is much easier to take down the six separate paths than to fight Nagato on his own because one could focus the paths whose abilities were more irritating to deal with

Anyone who is sane will admit that Nagato is stronger than Itachi. However, he has no answer to some of Itachi's jutsu just as Itachi has no answer to some of Nagato's jutsu. What would Nagato do against tsukiyomi or kotoamatsukami? He wouldn't do anything (only a fool would say he would be immune to it) and the superior dojutsu isn't affected by lower genjutsu claim was thrown out the window the moment zetsu stated that 3-tomoe Sasuke had a slim chance of genjutsuing MS Itachi. Itachi is also the more skilled/intelligent shinobi and has intel on him. They even out. Just deal with it. Each has a 50/50 chance of defeating the other, depending upon various factors. And yes, Itachi's sword did seal away Nagato while Kabuto was controlling him, while Kabuto was aware of all of his techs, bar sensing which wouldn't have even helped him at that moment.

The manga stated that it seals away anything it pierces. Does it have the capability to pierce Pain? Yes, it does and that is your answer.
