One is called Mangekyō Sharingan and the other one - Sennin Mōdo.

If you look at it in terms of Japanese, Mangekyou Sharingan's first "letters" (I'm thinking of letters in terms of hiragana/katakana rather than kanji) are ま and しゃ。

Sennin Mōdo's first "letters" are せ and モ。

As you can see, they're different. Kishimoto writes in Japanese so I don't think the relationship between the English initials are intentional.
