Itachi is better why you think attacking kohona was off limits until he died tobi and nagato knew better

Itachi and tobi had a deal. Itachi killed the uchiha clan who once abandoned madara. So Itachi made a deal with tobi not to attack konaha for wiping out the entire uchiha clan. Nagato didn't attack because he didn't get orders from tobi,the real leader of akatsuki.

Nagatos abilities do not pass itachis. he just has a different type of doujustsu which itachi would dominate because he is simply the better fighter, thinker, tactical prepared and clever opponent with weapons that are much deadlier.
