Plot or not, It's still fact that overall naruto was stronger than Part 1 sasuke at the valley.
The scan you linked, Was when sasuke was quite abit stronger than naruto. So yes he could've killed naruto there.

Sasuke always starts the manga stronger than Naruto, Has done in both part one and two (quite abit stronger) as the manga goes on the Gap closes and naruto takes the lead.
This is the pattern i see.

Madara taking out the head quarters doesn't prove in the slightest that Intel > Raw power, Killing the "Brain/Mind" of an army is just basics.
