Nagato has counters for all of Sasuke's techs:

Amaterasu: He can sense it before it come out.

Genjutsu: he has shared vision with his summons (Animal Path).

Susanoo: Chou Shinra Tensei or Chibaku Tensei, or he can use Bansho Tennin to pull Sasuke out of Susanoo. He can even summon Gedo Mazo to combat Susanoo

Ninjutsu is absorbed by Preta Path

Taijutsu is useless due to Asura Path
