Naruto wins the first scenario decisively.
- Way faster and more agile, he can stay in close range with Bee preventing him to firing Bijuudama unless he wants to badly wound himself. He can also prevent it by pushing it inside Gyuuki's mouth with kage bunshins using chakra arms. Or using said arms to knock himself in the Bijuu's mouth (let's not forget it's open when they use Bijuudama) and using the latter as a shield is also a tactic i can perfectly see Naruto using.
- Kage Bunshins firing multiple FRS can do the job. Kurama (50%), an entity way superior than Gyuuki, was incapacitated by Rasen Tarengan and a FRS. Two or three FRS fired from different angles can at least knock out Bee of BM.
- Naruto can grab himself on Bee if he uses Hachimaki, so that tech is rendered moot.
- Lower Bijuu forms won't suffice considering V1 and V2 Bee are severely outclassed by dozens of Narutos using chakra arms and Rasengans. His attacks are evaded and countered by well placed Odama Rasengans.

Scenario two: Naruto mid diff.
Bijuudama isn't GG as that isn't an omnidirectional attack so if Naruto surrounds the Hachibi with clones, Bee can't defend from the sides or back if he attempts to attack what is in front of him. Naruto should be able to easily outmanoeuvre Bee. FRS did quite a bit of damage to Kurama, making it scream in pain. Bee suffers a much worse fate as the Hachibi is much less durable. With so many clones surrounding him and Bee being immobile, Bee gets wrecked pretty badly. Hachibi whirlwind doesn't do much damage to Naruto as his cloak already protected him from it.
Furthermore, Naruto should be fast enough to dodge TBB as they've been shown to be as fast as FRS, YMs, whereas Naruto can easily react to V2 Ay who is much faster than 3rd Raikage who was able to dodge FRS. The AoE may catch Naruto but with Naruto's shunshin, he can avoid being in the epicentre and end up not taking much damage. Bee's tentacles didn't suffer much damage from the AoE of the TBB blast from the Hachibi so I doubt an indirect hit from a TBB would do much to Naruto considering that Naruto's cloak is more durable than the Hachibi's tentacles.

Good point about naruto's staying close to bm bee so he can't use bijudomas ,but can't bee use whirlwind to push naruto away ,and then fires 4 bijudoma at him
Also whirlwind would be a good counter for clones and FRS 's

@Bold: Bee never tanked TBB with minor injury, as a matter of fact, he was badly injured and knocked right out of BM meaning he just survived it.
@Underline: Why can't FRS put him down especially if multiple of them are fired. These needles in an FRS do damage to the chakra network and they can obviously pierce Bee's flesh considering Madara's susanoo sword and Kokuo can do the same unless you think such a powerful fuuton which parallels Kirin much like chidori parallels rasengan is inferior to ordinary stabs from bijuu or V3 susanoo in comparison to an attack capable of outright obliterating susanoo. Not to mention like you said, Kurama was injured by FRS so Hachibi being far less durable will take major damage.
@Italics: The Juubi's distance from Bee was big whereas Naruto is going to fire it much closer to Bee. Also FRS isn't a linear attack as it can be redirected via Naruto's chakra arms like it was in order to tag the 3rd Raikage. Deva was a much smaller target and was fast enough to outrun 6T Naruto. Bee in BM doesn't travel as fast as 6T Naruto. Bijuu Hachimaki's effect is nullified by putting chakra to the feet and chakra arms to grab a hold of the ground.
