You seem to forget that minato hit him with a rasengan using speed.
The kamui works when you see an attack coming or you are awear of it so i guess that the answer is "because tobirama used a space-time jutsu to teleport naruto, obito wasnt fast enough to even use kamui"
or secondly, he is just too full of himself to use kamui :/
