I think the color of the Susano'o depends on the coolness or warmth of the chakra of the ninja.
Blue is a cool color - Madara - evil
Red is a warm color - Itachi - good
Purple is a mix of blue and red - Sasuke - neither cool nor warm, neither evil nor good
Because the Kakashi Susano'o comes from Obito's chakra, and Obito seems at the end to have reverted to his idealistic, "good" self, the Susano'o should be a warm color - yelllow/gold/orange
