Madare took it from him in order to get his other rinnegan from obito in the kumi dimension....I'm guessing that you don't read the manga, or you just look at it for the pictures.

kakashi lost his sharingan in the manga: while kakashi was exhausted from overuseing his sharingan, naruto and sauce was dealing with madara, madara needed his other rinneagan and he left those dudes witht the quickness and snatched kakashi's eye out real quick and kumied to obito's dimension to get his rinnagen from obito.
naruto just made a normal new eye for kakashi, so no sharingan for kakashi.

yeh madara took it to get the other rinnengan back from obito in kamui dimension and yeh its a big point in the manga so yes he will in the anime!
