Kakashi is shown to first use his mangekyo after time-skip. Here, he rips off Deidara's arm. He could've won against Zabuza so easily with his mangekyo. He was literally right next to his face when he killed Haku with Chidori. He could've just used Kamui on his face.
Isn't this a plot hole? Shouldn't Kakashi be able to use since the beginning of the series?

no not really since kakashi never knew he awakened it, because when he did he passed out immediately, and the sharingan depleted his chakra so much in the first place a ms at a young age kakashi probably be blind by now...so it is plot that kakashi didnt have it from the beginning of the series but because he would be blind by now and wouldnt be participating is this war as much as he is with ms

OT: It's not a plot hole. It's the same situation where Minato took so long to use SM. Kishi wanted to hold back on it until the right time. The only difference is that Kakashi's situation hasn't been explained well at all. Kamui is too OP for part 1 anyway. Just imagine if he used it back then. We'd all be wondering why he isn't Hokage

Why can't he use amaterasu or Tsukoyomi? Don't they require only one mangekyo. Like, you use a different mangekyo for each of the two jutsu? And why don't Itachi and Sasuke use Kamui? Does it main that certain mangekyo abilities are transferred via genes and wouldn't that mean that Madara would have another special, never-seen-before technique that only his ancestors could use? Like the Elder Son's dojutsu powers split up between his children and they passed it to their children. Maybe that is how the Hyuga family came to be? They inherited his ability to see the intricate details of the chakra networks? Does this sound plausible?

As far as I know, he didn't become aware of it during his fight with deidara. He became aware of it during the time skip.

only sasuke and itachi can use ama and tsuki. each mangekyo has their own unique power. thats why sasuke cant use Kamui

You need both eyes to use ameterasu and tsukiyomi it says so somewhere in the manga, and kamui is specific to obito/ kakashi just like shisui's kotoatmisuki(spelled this wrong) and enton is specific to sauske
