Kakashi gained MS with Itachi's help. After waking up in the hospital, Kakashi realized he should have died by Itachi's hand, but he didnt. We all know that everything Itachi does is done for a very specific and important reason, with flawless precision and 99% success rate. Through his Tsukuyomi, Itachi made Kakashi suffer enough mental trauma for him to barely survive the horrific Genjutsu, and when Kakashi awoke, he slowly felt the power awakening in him. Of course it was completely different from the way MS awakens in a pure blood Uchiha, because Kakashi is not an Uchiha, so much so, that even the jutsu was completely different from the original Kamui. Kakashi has mourned the deaths of Obito and Rin since the beginning! How else would he have awakened that eye?
And now for the final asset to my theory, Kakashi knows he should have died, so then why did Itachi leave his job undone? There had to be a reason. Itachi does not half-ass it, his every move has a motive!

That face Itachi makes in that last panel, after his shocked persona, means "it worked"!
