There is three logical reasons of why didn't Kakashi use the Kamui...

a) He was recovering chakra to return to the war

b) He didn't have enough chakra to recover, since healing jutsus use way too much chakra

c) If he used the Kamui to teleport, his limbs would go out while teleporting. That's the way Kakashi got rid of Deidara's arm.
