Nagato caused all these by not crushing his Rinnegan before his death. Danzo was more prudent , he crushed Shisui's eyes.
Had Nagato done that, Obito wouldn't have a rinnegan to become Juubi jin or summon Gedo Mazo. MS isn't sufficient.
