The only thing a chakra cloak gives kakashi is a larger kamui + more uses, & more physical strength/speed. Obito didn't have a problem dealing with BM naruto who is faster than any cloaked kakashi. Intangibility still renders all of his attacks useless, & sending a clone to the dimension can be dealt with easily plus he loses at least one tail of chakra.

Obito didn't lose on purpose, otherwise he wouldn't have admitted inferiority to Kakashi ("I lost"). He probably tried to end his struggle with him and, after he saw that it wasn't easy, he risked everything in trying to take advantage of the loss.

Kyuubi chakra makes Kakashi clearly advantaged, otherwise I'd say that he has slightly more chances than Obito, making use of his smartness and reactions to warp a Raikiri right in the same time of Obito's intangibility.
