But Nagato can block most of his attacks with Shinra tensai
But Kakashi already knows about the interval, So he could use a shadow clone technique to cause the interval to start and then the real Kakashi can lightning blade/Headhunter jutsu

Nagato has far too much in his arsenal, and will easily outlast Kakashi interms of chakra. This is one of those matchups which doesn't even require a full explanation.
