Yes Kakashi has the sharingan, but Nagato has the Rinnegan. Yes ofcourse Rinnegan>Sharingan but due to Kakashi's MS jutsu's this table can be turned around. Kakashi is able to do Kamuii, take an object and send it into another dimension. Nagato can Shinra Tensai and do all these types of gravity justus which can make Kakashi lose concentration. But really i think Kakashi wins this one, he can simply Kamui Nagato and he'll be dead in 1 sec.
