Part 1 kakashi was limited to 4 raikiri, more than enough to finish Yamato. He's faster/more versatile/better taijutsu etc etc

kakashis a genius who made jounin at 13 but yamatos one of the best in the anbu and has wood element to match kakashis lightning. and yamato is no idiot. he will take a very cautious approach and attempt to catch kakashi off guard then restrain him with his wood style. then trap him in stocks which supress chakra. once that is done hed have to bring out his strongest suiton and doton as quickly as possible to try and overwhelm the trapped kakashi. if kakashi gets out then i think he will use a raiton bunshin + hiding like a mole combo like against pain. you can see the difference in opponents though. kakashis taking on the likes of bijus and pain and yamato was captured by kabuto.
