So is the anime throwing in that filler that Kakashi was in Danzo's ANBU root?

Yeah because kakashi was only in the normal anbu not root. But if he was then it was it hasn't been stated as of yet in the manga

Yeah... there's been some inconsistencies with the canon, although, as a standalone, it's not bad...
