EDIT:

Well the reason they don't see each other now, it could be similar to a heart transplant.

The organ is needed a few months/years to adapt to the bodies circadian rhythm.

Perhaps its the same process here?

because that is most likely not really kakashi or if it is there is some serious explination because kakashi would obviously never do that without being controlled by either genjutsu or mind transfer or something like that

No this wasnt the works of Zetsu, Hidden Mist Nin are known for blocking your view with mist, Kakashi must have used Raikiri in the mist and accidently hit Rin, would be far more reasonable than Zetsu.

Its simple: zetsus can make perfect clones and share info......eg vision.........now since obito is in a zetsu body.......he is seing what.. a zetsu clone of kakashi killing a zetsu clone of rin! is seing!
