I'm beginning to think that kaguyas body being in one piece was holding the bijuu In when Naruto severed her arm then hit her with all 9 of the rasengan variants. She tried to absorb them to heal herself and to replenish her chakra she used when she dimension shifting all those times.

Which caused her to destabilize into the holy fluffy bunny we are presented with now

The plot can go either way now, she may be ab to stabilize and control this form, or she may run wild. It's like when people were saying Obito can't control the Juubi, and then BAMM, the next chapter he could. Although in this case it's different since Kaguya essentially was the Juubi herself.
