The Rinnegan is just an eye, it can be transplanted and stored just like Sharingan. All that the major villain needs to do is get Madara's body, pluck out the Rinnegan, re-transplant it and summon the Gedo Mazou.

This is what Tobi/Obito and Nagato did.

Madara getting revived is not important here, the eye is.
