From a story standpoint Madara would have been a terrible choice as a final villain. I'd rather even have Juubito be the final obstacle the manga.

I'm pretty sure kishi would still give madara a shitty end.
To me the only characters that make sense to be propped up as a final villain madara, itachi and black zetsu. And indra, but he was thrown in last minute. My top picks are itachi because from the beginning he's propped up as the big bad, then black zetsu because he was the true mastermind even though he looked super lame when merged with Kaguya.
Itachi was never, ever final villain material to me. The fact that he was presented as just A member of the Akatsuki rather than theleader just served to tell that to me. They could always pull some Tobi crap, but that'd be disappointing.
If we're talking hypothetically in an ideal dreamworld then Ootsutsuki or Madara wouldn't even be a thing.
