i don't see why not. just because this is taking place during feudal japan doesn't mean aliens can't come to the planet. aliens are just other people from another planet, whats the problem? it's not like we don't have mutant like beings already in the story. would it be weird for him to introduce aliens so late in the story? sure, but i still like it.

There are two reasons why I believe that it's possible:
1)Original kaguya-hime come from moon, of course they aren't same character especially since moon was created later.
2)666 Satan manga writen by brother of author of Naruto started as story with demons and angels later story turned sci-fi, which included aliens, why it's important ? because 666 satan is VERY similar to naruto manga, so similar actually that people accused author of 666 satan of stealing his brother, eventually kishimoto said that his brother isn't stealing his work and that they just had similar source of inspirations since they were rised together.
So if they had similar inspirations then that means that naruto manga also can go "sci-fi".
