Given that Kaguya barely says anything at all and Black Zetsu so far does most if not all of the thinking and talking for her, I'd say that Kaguya is being possessed by Black Zetsu and the Shinju. How?
1. There might actually be some truth to what Madara said about the Tree getting angry back in chapter 646, only instead of getting angry at just Kaguya for her actions, the Shinju got angry at Hagoromo and Hamura for dispersing chakra to other human beings via Ninshuu.
2. Since Kaguya ate the fruit, the Shinju managed to possess her and had her merge with it, thus forming the Juubi. Then Hagoromo and Hamura sealed the Shinju/Juubi inside the moon.
3. As you all know, Hashirama's wood release and DNA is compatible to the Gedo Mazou, which is the empty shell of the Shinju and the Zetsu's, namely Gururu managed to use Sage Mode Wood Release through Yamato, who in turn had Hasirama's DNA. Point being, it's the Shinju's that wants to transform all life into white Zetsu's and Black Zetsu is actually the Shinju's will. What the Shinju want's with a White Zetsu army is beyond me.
That being said, Kaguya is most likely being possessed by Black Zetsu and the Shinju and the Shinju was the one who said that it hated Hagoromo and Hamura, talking through Kaguya and the real Kaguya is the one who was cryring and is actually a good person who is fighting against the Shinju deep inside.
