Except Madara was only fooled at the end of the fight, when he couldn't even maintain his sharingan. That's why Hashirama used a wood clone at that moment. Madara easily saw through Naruto's shadow clone when he fought him. And the neji example is different, as the naruto had the black balls with him, so it should have been way easier to tell that he was the real one.
