So kaguya can use her arm that was completly rip off but she cant use the arm that she has attached, i´m guessing BZ was the one controling the power remaing in her arm and therefore he could control her arm to throw bones and open portals

Mainly because the Situation didn't call for it, and why would he? He was anticipating Madara to retrieve the other Rinnegan sending Naruto and Sasuke there would only complicate things (Getting Madara Killed), assuming you meant the teleportation Kamui. Plus Obito was in control most of the time. Mainly it wasn't in his plan is what i could write in the simplest form.
