However, wouldn't Izuna with amaterasu be stronger than MS Madara?

Not really because without EMS he wouldn't be able to spam the jutsu. In addition, Tobirama was a genius and sensor so he would know when MS is being used and how to prevent himself being prone to Sharingan

No clones are affected by Genjutsu. He didn't have to make a new clone jutsu to accomplish this.

Or maybe he created it to improve his training or for spying

This is why.

They relay information back to the original, and don't require substance such as water or earth clones, so they're more readily available, and don't leave a trace behind if they have to be disbursed.

Well I can see how clones can be used in order to trick the Uchiha since they can't distinguish between the original. Unless your Madara of course.

We all know that Tobirama created the Kage Bunshin jutsu, but does it feel like he created it specially as a counter to Uchiha genjutsu? We saw in Itachi vs Kakashi fight (shippuden) that Kage Bunshin is not affected by genjutsu. Tobirama was cautious of the uchiha and they could easily control the others using genjutsu and Kage bunshin specially countered this. So did Tobirama actually create this jutsu keeping in mind the uchiha as the enemies?

Shadow Clones aren't immune to Genjutsu. Kakashi's clone was still affected by the Genjutsu, even if Kakashi himself wasn't.
